The City of Shadows consists of two parts. The game starts in the Lower City.
You can get to the Upper City either after completing the "Unexpected Guests" investigation or during Events that take place in locations in the Upper City.
Each part of the City has its own map, locations, cases, quests, collections, and assemblers.
To switch between the maps, press the airship button in the Bottom Menu.
